02 electrical I screwed up ... bad

was having battery issues and in the process of switching batteries i accidently reversed the cables on a fresh battery! After much smoke and frantically pulling on the cables i had smoked the fusable link attached to the fuse box and like wise to the alternator. replaced and rebuilt the afformentioned plusa fuse or two.everything seemed ok.. car ran good it seemed no probs. then i noticed thecheck air suspension light stays on and the auto leveling doesnt happen when you start the car as usual.but here's the kicker..ran good for a couple of days then started running a little rough.. check engine light came on and the car acts like she's gonna die but never does .. then at highway speeds you can feel a distinct loss of power and a certain miss.then the ck engine light starts blinking .. but if you really put your foot in it it seems to clean up and then regains power and then runs ok.. untill you decelerate then loss of power and more missing. im pretty good w/ mechanics but not too w/ electrical trouble shooting but i dont know where to start.. please HELP!! pissed at self for getting ina hurry again.. look at the mess now.

Very tough situation. I would get the car into a really good, experienced auto electric shop, explain what you did, and beg them for help.

Reversing polarity like that is NOT a good thing to do to modern computer controlled cars. It's a huge no-no, not contemplated or allowed for in the design of the car.
