Just bought a 2000 MGM LS. Can anyone tell me what the security system is supposed to do? The owners manual wasn't much help. When the car is parked, a small red light blinks where the windshield glass meets the dash. If I don't drive the car for a while, can this blinking light run down the battery.

if you don't drive the car for a few months, then yeah, but that's generally true about any modern car. The radio, the security system, etc all put a drain on the battery.
